In modern times, the organization that has the best claim for "ninjutsu" is the Bujinkan, which is an organization that claims to have inherited the teachings of nine different classical Japanese martial arts schools. Here's what they look like in practice:

Ninjutsu its about parkour, assassination, striking and submissions. So when you are fighting with Ninjutsu, that means you are trying to kill or knockout the enemy in the shortest amount of time and with least amount of energy. In ninjutsu hand to hand combat its basically like chinese martial arts(jackie Chan). Part of ninjutsu also use weapons like ninja star, blowdart, the blackegg, bla bla bla. Ninjutsu fighters also knows how to do parkour and have high flexibility.

Ninjitsu is far far from ninja assassins. Alot of it is quick grappling takedowns and quick deadly strikes. Punching to the throat ect.

Ninjutsu is a self-defese, not a way for kill. Remember is a martial art

I saw a movie called "Ninja Assassin" a long time ago, and though I did enjoy how bloody the movie was, I'm fairly sure that it is not an accurate representation of Ninjutsu. But hey, I'm not a martial artists. Hence why I am asking this question. So, what does Ninjutsu really look like?
